chore: Go through @deprecated APIs and unannotated TODOs and create issues for them

1. Create issues to remove @deprecated APIs, and add them to the next milestone
2. Find TODO comments, create issues for them, and append the issue number to the comment (e.g. // TODO(#12345): ...)
